One of my guinea pigs used to be so brave and outgoing when I first bought him,but after being bullied by one of my other piggies he has turned so fearful. Even when I hover my hand over him he does this little silent scream. I hold him everyday and pet him. He screams for a few minutes as I pet him then he calms down. Is there any way I can fix this??

Firstly, are you sure there's nothing wrong wit him? things like mites can make their skin very sensitive which would make him freak when touched.
If its just behaviour then do the train by vegetables thing. Get a bit of their favourite veggies and hand feed it all, then they will have to sit holding on to your finger if he wants his veg. That will make him associate you with nice things which should calm him over time. Sometimes they just go through a funny phase.

He doesn't have mites. He used to be housed with another guinea pig who would get aggressive sometimes and then it got worse so I removed him,but now my other piggy just acts scared. Even when other piggies approach him. My aggressive piggy is housed alone. He bites at every other male and even chatters his teeth when he see's I'm holding another male. :/

Some boars just prefer their own company. Have you checked your fearful pig over for any wounds ect. If your certain he hasnt got mites thats ok. He may have another skin problem though as this would expain the silent screaming. You may want to treat your pigs with ivermectin just to be sure.
Other than that it could just take time for him to come around. Have you thought about getting him a friend of his own? A young less dominating pig.

So hes part of a trio of boars? The squealing ect when the others pigs run past isnt the nicest thing to see im sure. How old are all the pigs?

They are both younger than him by at least 3-4 months.

Keep a close eye on them as they mature. It sounds like the other two boars are bonded and therefor not willing to accept him and so are intimidating him. Im not a fan of keeping boars in trios as i find as they get older one gets pushed out and bullied.
How are they all doing now?

He's ok now. They are all laying together. The screaming w/the other piggies is on and off. It's just whenever we pick him up that he screams, but he stops after a minute of petting him.
